I don't quite understand your true meaning. Obviously, if both options are selected and the filtered files/folders contain hidden or system files, the generated backup file will be smaller.

I don't think so. For page, hibernation, swap, and VSS snapshot files, they would become invalid after a system restart, so filtering out these files does not mean that the backup you generate is not a really full system backup.
